Either the new engine has a different version of some of the sensor which are giving the ECU false readings. Or, one or more of the sensors are not connected up properly. Check all the wiring and connections and fault test the sensors. There is a guide here:

sensers all seem to be fine, the engine seems to be running better as its been run in a little, not as bad on petrol, when i accerate the car jumps i never really paided much attention 2 it till now, will that just be the spark plugs
also just changed a back wheel bearing as it collapsed inside the wheel drum on weekend works a treat now

with the new engine its just had a new oil filter ect, if thats the case i might have to do that, i checked oil level, ran stp injector treatment through , its had red ex as soon as i picked up the car while ago, all i can think of is spark plugs or maybe i aint looking hard enough

Well change your plugs and make sure you give it a good run up the motorway taking it to higher revs than you normaly would to open all the valves fully.
Has the engine been sat for a while?

All the sensors work on the same(5volts) reference signal.
With the excess oil you may have killed blocked the cat, they are not tollerant of this kind of thing.
In first instance check all sensord actually plugged in, reset KAM, clean MAF.
The holes in the CAT are less than 1mm in size, so you will almost certainly be looking at a new cat.
