Alternator wont effect the spark until the battery is flat, but it cant be good and would explain why the battery is not charging?!

Sounds to me like the green wire that runs from the coil -VE round the FRONT of the engine bay into the loom near the ECU has snapped, this triggers the coil from the ECU based on a signal from the dizzy.
If it's broken there will be no spark

Definately sounds like a problem in the loom.
Also, I hope you are really sure it's the ignition that is at fault and not for example the fuel pump safety circuitry.

to rule out another fault i'd get the Hall Sensor checked, just a voltmeter readed on it will tell if its working and not breaking down.

If this is faulty it will cause the car many problems like you mentioned. once the hall sensor fully goes the car wont start at all.......

Had exactly the same problem with mine turned out the green wire from the coil had snapped under my intercooler where it runs along the crossmember!!!
