The crank sensor is fundamental to the ECU so yes it would cause the misfire.

Have you gapped the crank (0.6-1.0mm) and phase sensor (02.-0.3mm)? Plug type and gap?

Could you describe how the misfire is now?

A backfire

If you are not sure what I mean then you need to get it checked out by a pro who can check all the sensors for you.
Are there any decent tuners in your area?
