Default Mk4 Golf Brake Problem

I have just changed a rear brake caliper on my Golf GTI Turbo, and now i have no pedal. Have bled the brakes front and rear twice and the pedal is going straight to the floor, but only when motor is running. If motor is off then the pedal feels normal. Just wondered if anyone had any ideas before i start looking at servo/master cylinder. Cheers.
