Is this necessarily a bad thing......even if theres only approximately 5cm difference in size?
Will it cause the rear end to step out more than if they where equal length?
Any help would be appreciated.

What setup has unequal shafts like that?
Pretty sure you couldn't have that difference(unless the diff was mounted off cetre, which would be slightly odd) as the joints wouldn't be able to take up that much.
