This could be a multitude of things,

Basically you'll have to go through the whole drivetrain to see what it is, some of the above suggestions could be right, but you won't know until you have the thing apart

Does everything sound normal when you fire it up? No 'metal on metal' sounds or any clunking or banging?

Sounds like the clutch could be shot, maybe even the Release bearing? I'd have the box off and see what its like inside, but when you put the crossmember back in place did you tighten everything up and used all the bolts you removed?

Just disconnect the clutch cable from the gearbox.
Now without starting put in gear, now turn the starter, if the car moves the box is okay, if not it needs to come out.
Please be careful to turn off bloody quick before hitting something!!

supporting the weight of the entire engine by putting a jack under the gearbox and removing the engine cross member would seriously concern me and the gear box

the gearboxes aren't that fragile are they?!

you say you removed the clutch cable cover? check the cable is connected properly at the box and check the routing of it. you may have it jammed somewhere. get someone to work the clutch pedel while you look at the box end of the cable to see if it's moving.

If the drivetrain was fully supported, eve nwith the X member off the neverything should be fine. No the box ain't that fragile. As long as you have pressure against you on the clutch pedal, and pressing the pedal operates the cable linkage on the side of the box, then that end should be fine. The only other things that could possibly have gone wrong if it has stepped out of line is the prop has disengaged from the end of the box, or the gearstick from the top of the 'box.!?!? Aside from that, it's only around 20 minutes to take the box off and have a look..........Good luck

you start it up
you put it into gear
you lift your foot off the clutch pedal
it goes nowhere
correct so far?
give it some revs and put it into gear again to make sure that it's not clutch slip
turn it off, put it back on stands
get someone to press the pedal and see if there is movement at the other end
is there movement?
the most logical thing i can think of if all these are present nad correct is that you may have somehow put some oil onto the face of the clutch causing it to slip
otherwise it's not been unknown for the pedal box to have been bent when you dangled the gearbox off the end and now all that's happening is the cable is moving the pedals but not the clutch fork
