there can be a lip on the discs where the old pads wore a groe, this means they are not making full contact when you brake and causing the squeal. so either a new set of discs or get them ground flat.

also how hard have you been running them? have you been flooring it then slamming brakes on hard for corners, and late breaking excessively?
is so drive it softly for a while and let the pads and discs do their work then be true with eachother.
hard braking causes this a lot, and it will take a few miles of soft eco driving to cure it. (a few meaning a few hundred)

Professional Waffler
i got the same mate on the GTi, last service i had new discs and pads which was about 3-4months ago, they were fine but in the last few weeks they sometimes squeal when braking gently from like 40-30mph, if i brake at 50+mph i dont get anything its silent.
It hasnt bothered me though as its not all the time and its not that loud either, yours sounds like its worse though

put a 45degree chamfer on the leading edge
and put silicone sealant along the ends of the pads where they slide along the calliper body (normally people do that to stop pad knock on race callipers but it reduces squeeling too)
