Have you tried resetting the ECU and are the cooling fans on?

EEC has a strategy for running two cylinders it's something like this, if it detects overheating (even know it may not be physically) faulty sensor etc the remaining two act as an air pump to help cool the engine, if in LOS it may do a similar procedure.

I had that once on a 1.25, turned out after alot of head scratching and checking the circuits the lambda had shorted earth to body, shorting out the coolant temp sensor making it work in reverse telling ecu hot and cold at once!!!!!!! then it missed how you say above.
changed the lambda and new cts, reset ecu and it ran alright.

could possibly be a faulty (although new) coil still. or the connector to it has broken down. worth checking before getting majorly involved.
