Silicone wont do any harm to the paint.
Most of the 'water' will be coming in from underneath tho' flicked up by the wheels. All you will be doing is stopping air from getting in to help dry it out.

Mine had the gaps sealed before being repainted...don't ask me what was used tho: previous owner did it. Think it looks very good myself, and does a job of keeping the crap from getting stuck in the gaps...altho I wouldn't want to be replacing anything on it being all smoothed
my kit was bonded onto my S2 and did a top job keeping out the water, only thing is it's near on impossible to keep the bodykit intact if you remove it.
I would recommend silicone or something similar though
