Question newly built sill, got a tiny bit of water in it? ok to etch primer internally still?

alright chaps, finished rebuilding this side on the old rot box, used some acid etch primer on the spot welds etc............ basically it rained yesterday and i had to drive it so a little water got inside there on the new inner sill we built, i usually give it a squirt of acid etch internally with my flexi nozzle and then a couple of days later some waxoil, but as water has got in there, not a large amount is it ok to primer as im guessing there would be a tad of light surface rust or just waxoil it without etch primer internally?

sorry to sound thick but worth an ask.

Can you not warm the area up with a hair drier to dry any moisture up?

Once my sills were finished I mixed old oil with a little diesel then poured it in the sills so it filled all the gaps up and leaked out took fooking ages to stop dipping lol. Then I used a hole can of wax oil on each side with the long straw nozzle to really get it in there
