going to be using a efi head but with a erst exhaust manifold but ports are completely different shape... does this matter at all, ie affect the flow etc..?? can the manifold be machined to match the ports on the head or is it not woth bothering...

Port & polish your head to match with manifold... When is your head already out..

On exhaust side must be polish like mirror , on intake side you must little work with 80 sand paper that air / fuel mix better...
