The actual 4-2-1 Manifold Sits low,
to sort it "properly" It would need to be cut, shortened, and rewelded, This will make things complicated in regards to space, and....If I was as worried as you, Mess up the "flow" from the exhaust Manifold. The main factor is cost, rasing the engine just 1/2 an inch, has helped alot with clearance issues, and best yet, it cost me absolutely nothing!!
The geometry, well, my bottom arms and bushes wont last a second, tyre wear will be uneven.
I intend to modify Some bottom arms to arms and make them adjustable so my camber can be adjusted to suit.
As for The centre of gravity...Its awfffullll, I attatched the sensors to the G meter and found that handling effiency is decreased by 36.2% which sounds minimal but has had a severe effect on handling characteristics....

So to sort one problem, you create another? Wab

Its going to be easier to sort and exhaust than try and fab bottom arms etc.
I used to have a mk4 1.25 it was just as low and it actually handled brilliantly.
To be honest you need to stop messing around with spacers and just sort the manifold out. Which if its decent should have good clearance in the first place.
