Running stage 1 at moment but every likleyhood of upgrading in future.

I have been told by my "ford" garage that it is cheaper to fit a recon box then spend time trying to sort out fault on mine. I dont think they have a clue to be honest but dont have a specialist cossie garage near me. The box is running fine can get all gears and pulls perfectly. The problem is that every time I engage a gear including neutral I get a loud clonking noise as clutch engages. The clutch is new less than 3000 miles and have been told by garage it is not the clutch at fault. As I say does not effect performance but concerned something is about to break.
