I have a series 2 erst and need to take off the water hose that runs from the thermostat housing to the rad, I will be replacing it with a silicone hose.

Will I be ok just doing a straight swap because water is going to come out and Im pretty sure that your not supposed to have any air in your cooling system which there will be when I put the new hose on any ideas ?

i wouldnt worry too much about it, if you have trouble with the car running hot etc after you do it... then just re-bleed the coolant...
