from my own experiance if you use the 3 stage megs you will get light marks off the paint, if you havent used enough lube when claying then you may well have created some of the marks also known as marring.Swirls are ushually caused by incorrect washing and polishing in circles.
IMO the way to get rid of them properly to leave the finish on the site i gave you is to machine polish, that was only a one stage polish with a finishing polish then wax to get rid of them swirls and light scratches
