I'd check the charge rate next, the alternator even if charging perfectly can still be faulty, suffering from leaky diodes(one way electrical valves), so it being connected to the battery could be discharging the battery through the alternator, you could temporarily disconnect the battery one night and see if ok in the morning when re connected.
