The tidiest way is to have a relay to switch the 12V supply to the engine system (ie ECU on pin28, injectors, coils, valves etc.) and controlled by the ECU Pin4 (Main Relay control pin).
Take an ignition switched 12V signal to ECU Pin11 - when this is active the ECU will then switch the main relay on and supply 12V power to the whole system.
