is it the long shaft or short?
if it the long shaft it will have a spacer ring that must be fitted onto the inner cv shaft when you pulled the shaft out it may have stayed attached inside the oil seal
if its the short shaft make sure the cv joint have got full movement in and out it may have twisted that actual cv joint so not allowing it to fully compress
when you pulled the shaft out did you just yank it out thus pulling on the cv joint?
if so tap the shaft ends/cv joints with a mallet they should total free movement by hand
