Doesn't matter which way it faces as low freq sound waves travel through anything.

If you set up for low pass filter on your headunit to about 60hz, that will cut out the low frequencies to the speakers, then set the sub amp to 60hz, that will then play whatever is below 60. Have a play around with different settings until you get what sounds right for your music and your ears, as they are all different.
