Default General timing question...

I've spaced the heads out on my v6 to lower the C/R for some boost which has caused a major timing issue which the standard ECU is not coping with particularly well, it looks very much like it's firing the injectors too soon or mechanically retarded depending on which way you look at it, would it make the most sense to knock the timing forward so it's mechanically closer to what the crank position sensor is seeing or just leave it and sort it all out electrically when the management goes on?
