Default conversion problems :(

hi everyone,

i was just after abit of advice. i have just stuck a fiesta turbo engine into my XR2i and it hesitates badly, misfires and smokes more than me!, so much so that i cant drive it.
i used the proper loom and ecu cant remember weather it was OFAB or OFAC, but it was the better of the two.
it has a brand new T3 garrett turbo
i also fitted an escort cosworth fuel pump, its still on the standard blue injectors at the moment.
one thing i did notice though was when im did the cam belt timing and lined up the pulley arrow to the dot on the head and the crank arrow to the dot on the block the marker on the flywheel did not match up to the mark on the block, i tried to sort this out by unbolting the flywheel and rotating it but the bolts are offset so it can only go on one way. would this make it run like a heap of s**t as the carnk sensor might be reading at the wrong time or should i just ignore this. wrong flywheel?
what about headgasket failure?
would taking the amal valve out and replacing it with a boost controller cause this (its only on standard boost at the moment untill i get it mapped)
or maybe a boost leak? dodgy ISCV sensor or any sensor you can think of, i have really hit a brick wall with this now and am desperate for help. i dont want to set it alight but its getting close!!!!
