Default Ign timing on a S2 EFI conversion

Hi folks.
Just finished doing an efi conversion on a friends S1 using an ofab ecu.

The guy who owns the car came to see me for a bit of advice, cause he wanted to do as much work as poss himself.

He wanted to install the CKP himself. This is where I made a fundamental fook up

Never told him to drill it at the right position in relation to tdc.

I wired it up and got it running after a few teething probs and horribly corroded earth wires.

To cut a long story long, I am worried the ign timing might be well out.
Is it possible, when mapping, they can find where the base/ static timing is at and use this as the control to advance or retard the ign to get the correct setting.

So for example if it is idling, with vacuum advance off at only 6deg, could a tuner put an extra six on and obviosly a factor of 6 up the whole map.

And if this was possible, what would happen if there was a problem and it fell in to LOS mode, or does mapping erase this function anyway.

Sorry if this is 100% bollocks what I have written, but I don't really understand it yet, and sorry for going on too,
