Before assembling the engine, did you check the bearings to make sure that the machiners had supplied the right ones? Did you replace the Thrust washers?

Also, if they didn't bore the block correctly, you could be getting noise from the pistons.

All sounds pretty harsh from me, sorry about that, could be something less serious I guess, but needs an expert ear.
