Default alarm

hi i have a clifford alarm with delocked doors and the alarm unlocks the doors this is the only way. because the erst has been sitting on my drive because it needs a newgearbox which i now have the battery has gone dead. so today i went to unlock the car with fob and it didnt unlock it jus made a little beep so i unlock the boot with the key because this is the only lock to unlock with the key. i climbed through and unlocked the doors from the inside then the alarm started going off but not very loud and the fob still wouldnt turn the alarm off but when i locked the door from the inside it stopped. i tried this a couple off times to see if the fob would work but it didnt and the alarm stopped going off because there is no power left in battery.
so is this why the fob wouldnt unlock the doors and wouldnt stop the alarm and if i get a new battery will this solve the problem? my fob is the kind off oval shape with a larger oval grey button and a small round grey button and when i press the buttons the little red light flashes if this helps?

you need the brain to accept the remote via cliffnet wizzard via a laptop.
