Thanks for your help with this issue and it was most appreciated.
It turned out to be the ECU as suspected and as you guys have already said I'm guessing it's the driver circuit for the coil.

I changed the ECU for one I bought of ebay and it fired straight up and is now firing on all 4 cylinders.

For anyone else who has this issue, I just changed the ECU and coil pack (£60 from ebay) and as advised changed the transponder chip over in the key and it worked fine.

I did try the ECU on it's own to start at it worked fine so definatly that caused the issue, I fitted the genuine Ford coil pack as well just in case
